Busch backed up his Saturday victory in the invitation-only 75-lap shootout at Daytona International Speedway when he held off the Chevrolet of Regan Smith in a two-lap overtime finish.
Kevin Harvick finished third in another Chevrolet.
"Great ride through these Speedweeks," said Busch, who was driving a Dodge. "I don't want it to end. I want to make sure we keep doing everything right."
With the win, Busch earns the third place on the grid for Sunday's race but, in effect, it is the pole since pole-winner Dale Earnhardt Jr. crashed in practice and must start from the back of the field, allowing Busch's inside line to move up.
In the second qualifying race, Burton edged team mate Clint Bowyer to win his first Daytona 500 qualifying event and the fourth spot on the grid. Michael Waltrip, a two-time Daytona 500 winner, was third in a Toyota.
"It's really important to have someone work with you. Clint and I decided we were just going to find each other early and it worked out well for both of us," said Burton, who raced in a Chevrolet. "I didn't know who won, but, it was good race."
Waltrip's qualification stirred memories of his maiden win here 10 years ago when he won driving for Dale Earnhardt, who died in that race as a result of crash during the final lap.
The Daytona 500, NASCAR's most prestigious race, will run February 20.
